Following the Battle of New York, Adrian Toomes and his salvage company are contracted to clean up the city, but their operation is taken over by Tony Stark's U.S. Department of Damage Control (D.O.D.C.). Enraged at being driven out of business, Toomes persuades his employees to keep the Chitauri technology they already scavenged and use it to create advanced weapons to sell on the black market. Eight years later, Stark briefly drafts Queens resident Peter Parker (aka Spider-Man) into the Avengers to help with an internal dispute,but later decides Parker is not ready to be an Avenger and tells him to resume his studies.

To spend more time crime-fighting, Parker quits several extracurricular activities at Midtown School of Science and Technology, including the academic decathlon team. One night, after confronting criminals robbing an ATM with weapons created by Toomes, Parker's secret identity is discovered by his best friend Ned. On another night, Parker comes across Toomes' associates Jackson Brice/Shocker and Herman Schultz selling weapons to local criminal Aaron Davis. Parker nearly drowns intervening, but Stark, having planted a tracker in the Spider-Man suit, rescues him and tells him to stay away from the dangerous criminals. Angry at Brice for jeopardizing the operation, Toomes accidentally kills him, and Schultz becomes the new Shocker.

Parker and Ned study a weapon left behind by Brice, removing its power core. When a tracking device on Schultz indicates him to be in Maryland, Parker rejoins the decathlon team and accompanies them to Washington, D.C. for their national tournament. Eager to prove himself, Parker tells Ned to remove the tracker in his suit and unlock all of its features. Parker stops Toomes from stealing from a D.O.D.C. truck, but is trapped inside the truck himself, missing the decathlon tournament. The core, which turns out to be explosively unstable, detonates and traps Ned and their friends in an elevator near the top of the Washington Monument. Escaping the D.O.D.C. warehouse, Parker manages to save his friends, including his fellow classmate and crush Liz.

Returning to New York City, Parker persuades Davis to reveal Toomes' whereabouts. Aboard the Staten Island Ferry, Parker captures Toomes' new buyer Mac Gargan, but Toomes escapes and a malfunctioning weapon tears the ferry in half. Stark arrives and after saving the passengers, he admonishes Parker for his recklessness and confiscates the suit. Returning to his high school life, Parker offers to accompany Liz to her homecoming dance, but on the night of the dance, Parker learns that Liz is Toomes' daughter. Deducing Parker's secret identity, Toomes threatens retaliation if he continues to interfere with his plans. With Ned's assistance, Parker realizes Toomes is planning to hijack a D.O.D.C. plane transporting weapons from Avengers Tower to The Avenger's new headquarter. Parker dons his old homemade suit and leaves Midtown, defeating Schultz, who was ambushing him. With Ned's help, Parker finds Toomes' lair and confronts him. With his new fly suit, Toomes collapses the building on Parker and leaves him to die.

Parker overcomes his fear and escapes the rubble. He manages get on the plane, where a fight with Toomes severely damages the engines, causing the plane to crash. Parker steers the plane towards the beach near Coney Island, where Toomes subdues him. Realizing the power cores on Toomes' suit is unstable, Parker saves him and leaves him for the police. After her father's arrest, Liz and her mother move away. Parker later declines Stark's invitation to join the Avengers. Returning to his apartment, Parker discovers that Stark has returned his suit and puts it on just as his Aunt May walks in on him.

In a mid-credits scene, an incarcerated Gargan approaches Toomes in prison about joining with some other criminals to kill Spider-Man, whose identity Gargan has heard Toomes has discovered, but Toomes denies this. In a post-credits scene, Captain America gives a public service announcement asking the audience to be patient.
